Format of the input file

The input file must be in sequential PHYLIP format. Nucleotides can be written as lower-case (a,c,g,t) or upper-case (A,C,G,T) letters. However, whatever option is chosen, it needs to be applied consistently throughout the whole file. Columns with characters different from these letters, like - or N, are discarded.
