Display the results

BARCE writes out the results to output files in ASCII format. You can use various standard software packages to plot and display them. If you have MATLAB, just use the program plot_barce.m, which comes with this software package. Bring up MATLAB and then type plot_barce at the MATLAB prompt. This will offer you the following options:

Plot the evolution of the logarithm of the unnormalized posterior probability during the MCMC simulation.
Plot the posterior probability of the three possible tree topologies along the DNA sequence alignment.
Plot the evolution of the tree height during the MCMC simulation.
Plot the evolution of lambda, the difficulty of changing tree topology, during the MCMC simulation.

The software package also contains a second MATLAB program to combine the results from different simulations.
