The programs were written as an explorative tool

Detecting recombination in multiple DNA sequence alignments with hidden Markov models
Program package written in MATLAB to explore
the application of hidden Markov models to the detection
of recombination and
mosaic sequences in phylogenetic data sets.
The current version is restricted to alignments
of 4 species.
